As a film writer I will answer this question. Toby only signed on for three movies thus far. The reason they combined Gwn and MJ together was so when it came time to shoot, they didn't have a whole 'nother back story to deal with and explain. In movies you make it simple and to the point, even if you bend a few things (i.e. organic webbing).

It's just one film. How many great Spider-Man stories are we _not_ going to see on the big screen? At least there was some ackowledgement to the Gwen Stacy story arc in the film.
